So . . . if the President's ship was the Atlantia, do you figure that Council was routinely convened in space, or was the Atlantia merely Adar's flagship, and there were specific seats of government in each "capital" city on each of the Twelve Planets? Then a President was selected--probably through a vote of his peers--from amongst the Twelve Councilmembers?

Yes. I saw the system as being one with the President being selected by vote of the Council. Even with their advanced tech, have the presidency filled by direct plebiscite would be awfully cumbersome. As to being convened, the Council would have regularly sat in the Colonial Capital City. While that was never named, Caprica City usually gets the knod, and that'll do. The Atlantia was merely the ship Adar chose to travel on to the Armstice, hence it became his flagship. The "Air Force One" of the Colonies, as it were.

So why do you think they felt the need to show Adar on the Bridge of the Atlantia just before she blew? It was almost as though they were inferring he was her Commander as well.

Well, once they came into communications range with the Cylons, where should he greet Imperious Leader from? An office, or a Council room? The bridge seems an appropriate place, at least to me. Aside from forbidding any launch of Vipers, there was no evidence of him interfering with the Atlantia's regular shipboard operations.
Besides, the bridge was where he was communicating with Adama from. In the entire series, we never saw evidence of any comm gear in the Council Chamber.

Well, now we cross the boundaries of whether Adar was giving military orders or not when he forbade any offensive tactics. If was merely the President of the Quorum of the Twelve, why would he have that military right?

In most governments with a "President', he is C-in-C of the Armed Forces. Colonial society appears no different on that point.

True. I guess I'm thinking back to the Baltar's Escape ep where Council ends military rule, and suddenly become a thorn in Adama's side, even though he is President. He seemed to have much less power than Adar from that perspective.

BUT...recall that Siress Tinia tells him "of course, you retain command of the Galactica..." Under the Martial Law decree, Adama basicly needed the Council like Cylons need food. NOT!!! Military rule in all areas was what they sought to end, not the traditional military command structure. The institution of the Council was kept for the sake of the future. It's reputation was virtually ruined by the Holocaust and the Uri's blunder at Carillon, and they are now trying to reassert themselves. As a firm believer in representative government, Adama will not, they are gambling, ignore or dissolve them.
Then, the Eastern Alliance thugs show up...
